Issue has been fixed, turns out Donator rank was inheriting Member+ for whatever reason even though Member+ isn't even the rank that's used for the WE perms

I'd like to do some added testing whenever both of us are free because this appears to only happen with you, I've not heard of these issues happening with anyone else.

You done goofed with the command, you gave it to them in a world named '24h'. Pex doesn't have any sort of system built-in to remove a rank after a period of time.
I've confirmed that the command works correctly and that the issue lies elsewhere.

Can you only do //wand? If that's all you're able to do and you can't even use the wand itself, then I don't see much issue.

The issue also affected crafting, and the source was the BetterQuesting Standard Expansion. It has been removed from the server and will be removed from the client in the next update. Without the update, the issue is still fixed nonetheless.

Marking this as fixed since, serverside, this IS fixed. Chances are we don't really need a world management plugin - and if we do then we'll figure out an alternative in the future.

Disabling text glow on waystones, while it makes waystones not look as nice, does fix the issue.
Maybe if we can ever get a solid process for developing Forge mods, we can try and fix the bug ourselves. But until then, this is as good as we're gonna get.

Going to the 2nd most recent version of BluePower appears to fix the issue.

So the lighting issue is caused by BluePower. I tried switching to Project Red which is another port of RedPower - but it too has the exact same issue.
Going to try and see if any alternative versions of BluePower fixes it - if not then well we're more or less screwed because we can't exactly drop BluePower

So the actual glitch was caused by Et Futurm's skin overlay option being enabled. Something else of unknown nature is causing the bug to fail to refresh.
When it's just MPM and Et Futurm on their own, the bug happens but is always immediately corrected. Not sure why, but the bug is fixed by disabling the skin overlay option.

The bug does not appear with MPM on its own - so something else is causing the skin to glitch out.
